The dominant thread is predicting regulatory readouts and variant effects from DNA sequence. Scooby-2 fine-tunes AlphaGenome for single-cell RNA-seq and accessibility tracks, and Borzoi is fine-tuned on synthetic MPRA labels to improve CAGI5 and eQTL correlations. eQIF aggregates Enformer predictions into an unsupervised per-variant score, and an XGBoost-SHAP analysis prioritizes HNF4A-motif variants in pancreatic progenitors. The Nature Genetics framework pairs a methylation compendium of over 90 tissues and cell types with the deep model Wreath for variant effect prediction. New here are single-molecule targets (ChAI-Net, S2d/Mola, FiberHMM) and cell-type or 3D context (CellReg3D). CUTTIE, a hierarchical testing method for localizing concepts in network representations, is a methodological outlier.
