The common thread is large-scale inference of orthology and genomic relationships across many sequence collections, with graph-based or synteny-aware structure used to improve resolution. ChlORIS compiles 496 consistent plastid orthogroups from 2,254 algal plastid genomes, with calibrated HMMs, alignments, and predicted structures. A Pan20 barley pangenome graph built from MorexV3 uses a greedy GMAP plus PHG mapping strategy to support PAV detection, k-mer imputation, and graph-based mapping. orthoSynAssign applies synteny to refine orthogroups toward single-copy orthologs, benchmarked on YGOB and 193 Eurotiomycetes genomes. REvolutionH-tl 2.0 infers orthology, gene and species trees, and reconciled evolutionary scenarios from sequences. What is new is the explicit use of auxiliary structure, such as synteny and pangenome graphs, to improve tractability and resolution at scale.
