Assay-aware preprocessing and annotation tools for long-read and genomic interval data

The dominant thread is tooling that handles the structural specifics of genomic inputs, namely annotation file formats, long-read isoform structure, and interval arithmetic, rather than generic throughput scaling. AEGIS validates and standardises GTF/GFF3 annotations, extracts features, and performs comparative gene ID operations. CORAL and its GAMBA Rust module detect polycistronic units from GTF files to improve annotation of compact Oikopleura dioica genomes. KuPID applies k-mer sketching to pre-filter long RNA-seq reads before full alignment, reporting isoform discovery F1 gains of up to 16.7 points and 2-3x lower runtime. Pyranges v1 supplies Rust-backed overlap, count and slice operations within a Python/Pandas interface, reporting faster speed. What is new is compiled kernels or k-mer pre-filtering embedded in format- or assay-specific logic. Figures are as reported in the source items and were not independently verified.
