The dominant thread is improving transcript-level quantification and isoform resolution. GaussF is alignment-free, uses GC-stratified k-mer Gaussian CDF self-benchmarking, and is compared against Kallisto and Salmon. A minimal-sharing k-mer strategy isolates transcript-specific regions to reduce mapping ambiguity. CALMeR conditions long-read MAPQ filtering on transcript context with zero-one inflated beta regression, improving spike-in transcript recovery over fixed thresholds. IG-28 identifies high-confidence isoforms from bulk and single-cell full-length cDNA and reports outperforming other tools in benchmarks. Related long-read work extends downstream: DirectClean handles ONT direct-cDNA artifacts, SQANTI-evidence annotates unannotated genomes, and LRP2 adds mass-spectrometry evidence for protein isoforms. Other items, including tWhEEL, Edi-Set-Flow and the mitochondrial RNA tool, address narrower questions.
