Consensus and multi-method pipelines for microbial sequence annotation and profiling

3 preprints
Items per day, last 8 weekstoday: 3

The dominant thread is the packaging of multiple sequence-analysis steps into single, reproducible pipelines for microbial data. MBIOME wraps QIIME2 into an automated, open-source 16S/ITS amplicon workflow spanning Ion Torrent and Illumina data, and NAP provides a cross-domain Nanopore amplicon pipeline with consensus correction and decontamination, reported to outperform QIIME2. Ptolemaea is the clearest multi-method case, reconciling PADLOC, DefenseFinder and bidirectional BLAST into consensus antiviral defence annotations across 700 bacterial genomes. KozakExplorer and Seqwin are narrower: the former extracts start-codon contexts and quantifies Kozak and Shine-Dalgarno sequences, the latter identifies signature sequences in microbial genomes for PCR diagnostics. What is new is the consensus or workflow formulation applied across amplicon, annotation and sequence-selection tasks; the items are heterogeneous and most remain preprints, with Seqwin and NAP published.
