Genome-scale constraint maps proto-gene precursors and duplicate-gene divergence

The dominant thread is computational inference of sequence constraint from genome-scale data. A survey of stop-codon-free regions across seven primate T2T assemblies defines exon shadows as candidate proto-gene precursors. A computational survey of human codon-usage bias links codon usage to synonymous variant depletion, structured-domain optimization, and tRNA gene copy number, and a paralog-family protocol maps pre- and postduplication mutations onto PDB and AlphaFold structures to assess functional impact in lung cancer evolution. What is new is the application of T2T-scale and structure-mapped analyses to proto-gene and duplicated-gene sequence. The summaries report no benchmarking against alternative methods and do not establish integrative trait associations; the items differ in scope, so this thread is dominant rather than shared by every item.
