Single-cell perturbation response models are coupled to regulatory, pathway and temporal…
Most items address predicting single-cell responses to perturbation and attributing them to regulatory structure. Prediction models include CytoWave (perturbation-centric pretraining), RELAY (relational in-context learning), SPEAR (flow-based generation with spectral Laplacian gene encodings), EMBER (frozen contextualized gene embeddings with probes covering single, digenic and drug responses), and GRAFT (zero-shot transfer from genetic to chemical perturbations). Mechanistic work includes REGA-perturb (TF-regulatory element-gene paths), RAPTORGraph (beta-VAE with graph pathway encoder), ExPert (perturbation prototypes across 12 contexts), FateDriver (transition-specific regulator ranking), GSET (gene selection for GRN inference from temporal embeddings), and Co2ODE (sparse ODEs with conditional masking for context-dependent rewiring). The new element is pairing cross-context generalization and zero-shot transfer with explicit regulatory, pathway or dynamical constraints rather than response prediction alone.
