Benchmarks and packaged pipelines standardize omics analysis tools
The dominant thread is validation and packaging of analysis tools rather than a single assay. Several items supply benchmarks against ground truth: TUSCO uses a curated single-isoform gene set as internal control for long-read transcriptome reconstruction, and a separate systematic evaluation of scRNA-seq batch integration metrics on synthetic scenarios introduces sBEE, a metric incorporating neighborhood composition. Other items emphasize reproducible or accessible packaging: AutoRNAseq automates bulk RNA-seq steps in one Snakemake workflow, DIA-NN EasyFilter offers a KNIME-based route to DIA-NN PARQUET output without coding, and OmicsMLMentor provides a web application for guided machine learning on omics data. CMDdemux and STARCall address specific preprocessing problems, hashtag demultiplexing and joint image stitching, alignment and read calling. The items are heterogeneous; the shared element is benchmarking or standardization of tools.
