Skipping unneeded VCF decoding speeds population genomic variant computation
The dominant thread is reducing the computational cost of processing large variant datasets. VariantFlow applies selective execution, decoding only the VCF fields a computation requires, and reports 1000 Genomes missingness computation 8x faster than VCFtools. gVCF2CNV, a Nextflow pipeline, converts gVCF files into Log R Ratio and B Allele Frequency signals for CNV callers such as PennCNV and QuantiSNP and is described as scalable. What is new is the emphasis on field-level selectivity, skipping unnecessary decoding rather than only accelerating full computation. The rare-disease gene-prioritisation benchmark with HPO overlap flags and a version-pinned PMC hybrid retrieval index is a separate resource and does not share this algorithmic thread. Reported performance figures are as stated in item summaries; full manuscripts are required for validation.
