Chromosome-scale and pangenome assemblies advance fungal and polyploid crop genomics

The dominant thread is genome representation at chromosome or haplotype resolution. A multiscale graph pangenome integrates nine Saccharum genome assemblies to support homo(eo)log analysis and population genomics across 417 sugarcane accessions with mixed ploidy. A preprint reports a chromosome-level assembly of the peanut smut pathogen Thecaphora frezzii, about 39 Mb, and comparative analysis against 49 other smut fungal genomes, reporting it as the largest genome among true smut fungi. YamOmics is a database integrating genomic, transcriptomic and plastomic data from 41 yam species with variant records and analysis tools, so it provides a resource layer rather than an assembly method. The items do not share a single method. What is new is the graph-based treatment of mixed-ploidy sugarcane, which pairs multiple assemblies with dosage-aware population analysis.
