Repeats and chromatin context shape genome architecture and regulatory variation

The dominant thread is attributing structural and regulatory variation to repeat content and chromatin context. A 56-haplotype Rhynchospora pangenome uses a Tyba satellite to mark holocentromeres genus-wide, with a synteny-aware algorithm tracking array turnover. A modified Hi-C pipeline links transposable elements to interphase 3D structure, with SMARCA4 and MAFK supporting TE-associated contacts. Chromatin states in Arabidopsis and Marchantia are conserved over 450 million years of land plant evolution and linked to transcription factor accessibility. In human genomes, segmental duplications show widespread regulatory turnover, implicating duplicated cis-regulatory elements in genomic innovation. The items differ in organism and scale, so the shared emphasis is repeat and chromatin context rather than a single mechanism.
