AlphaFold 3 MSA acts as structural shortcut; fold recoverable by Pairformer block 9
The common thread is structural information in learned models: what is encoded, where it originates, and how it is reused. A mechanistic study of AlphaFold 3 reports that the MSA functions as a structural shortcut, with the global fold recoverable by Pairformer block 9 of 48. A separate preprint characterizes cross-Pfam conserved fragments as broadly reused, helix-rich, folding-compatible, and depleted from interaction interfaces. NomadFlow contributes a generative counterpart, performing unindexed multi-motif scaffolding through all-atom SE(3) flow matching with group projection and benchmarking solution-space layouts. What is new is the pairing of mechanistic readouts of learned representations with generation of multi-motif structural layouts, although the items address these questions separately rather than jointly.
