Proteome-wide annotation and structure-based tools advance protein function inference

The dominant thread is computational characterization of protein identity, structure, and organization. The 2025 HUPO Human Proteome Project report establishes a reference proteome of 19,435 proteins, with 93.6% detected and FE1 function-level assignments extended to 5,562 proteins, providing an annotation baseline. MELO addresses structural change, measuring and localizing shifts from residue geometry, relative distances, and secondary structure changes. PICNIC applies machine learning to AlphaFold2-derived features to predict proteins involved in biomolecular condensates. The three items differ in scope and method, but each advances how protein-level properties are inferred or quantified computationally. What is new is the pairing of an updated proteome-wide reference with residue-level structural change localization and condensate-protein prediction.
