The common thread is representation learning that encodes spatial and cross-modal context into transcriptomic analyses. Graph-based and attention architectures recur: DPAS-Graph learns spatial-proximity and transcriptomic-similarity relations to predict protein abundance from spatial RNA, Emerge reconstructs transcriptome-scale expression from targeted panels using microenvironment context, and ST-ConMa pretrains on spot-level images and gene expression. Several papers target spatial domain identification (SpaHDSRL, spMosaic, DiST) or deconvolution (WDGTA). SCG adds explicit spatial dependence to gene co-expression networks through spatial covariance regression. The review on cell-cell communication highlights permutation biases and modeling constraints. A distinctive element is the integration of subcellular localization and protein structure with single-cell transcriptomes in the arXiv cross-attention framework.
