Simulations dissect supercoiling and promoter elements in bacterial transcription
The dominant thread is computational analysis of bacterial transcription control. One published study uses numerical simulations of supercoiling-coupled transcription within topological domains, modeling topoisomerase I and gyrase effects on initiation. A second published study examines core promoter elements and their regulatory divergence across the domain bacteria, with emphasis on the start element. The preprint SPARK framework addresses measurement: it simulates transcription with variable elongation and pausing to generate reads for benchmarking nascent RNA sequencing. Together these works connect DNA topology and promoter sequence to how transcription is simulated and benchmarked. The items are heterogeneous, and the promoter study is described only at the level of element interactions with RNA polymerase, so the shared thread is primarily modeling of transcriptional mechanism rather than a single experimental result.
